What are the little circle stickers for?

Don't know I didnt use them and nothing is wrong. I assume they are for if you have a gap between the shell and the stick you can use the circles to fix it but I didn't need them

Does the NFC function still work with these joy sticks?

It should, you dont replace the nfc components in the joycon, they are seperate pieces.
